Try some for of peterson step up or a variation of it(you tube it).
Any form of split stance squat will help you out, but you need to make sure that you are training your knee through a full range of motion- meaning that as you come forward your hamstring must touch your calf before you can return back out.
The Inner quad or VM and VMO only fire at the end ranges of motion which is something that you will need to work on as your flexibility gets better.
